How would you make your own Pure Evil and Ultimate Evil overarching antagonist that is a hero at first but then becomes slowly a Fallen hero villain that his/her influence on the story caused the conflict?
What does his work "being done" even means? What would he gain with betraying his colleagues? This seems like just trying to find a way to put every non-redeeming-quality into his page, even if it's not needed; just working alongside them doesn't imply in the slightest he cares about them, no need to point out he would've "likely betrayed them".
Then again, if I'm just missing something, I'd be glad to be corrected.

Just saying, hate him or hate him (because let's be honest, there's no loving this guy) this line went, hard.

Cause we need to add stuff onto it due to Chapter 4 of Poppy Playtime. There are so much stuff we need to add.
Personally I don't think he'll be defeated in Chapter 4 for multiple reasons:
The other antagonists are physical and could be defeated by using their strengths against them, Huggy Wuggy lack of grip contributing to his fall, Mommy Long Legs long limbs getting caught in gears. Miss Delight bloodthirsty nature blinding her to not even noticing the shutter closing in on herself and CatNap's gas being used to engulf his body in flames. Harley is entirely digital and I'm unsure how the protagonist will defeat him.
Some players don't know who he is, there are quite a lot of let's players who don't know who Harley is and I think this Chapter will serve as a great introduction.
The Prototype hasn't killed Harley, even after 10 years. I think it's weird that Harley is still alive even though him and the Prototype occupy the same building (even though the Prototype despises Harley), it's possible that not even the Prototype is sure on how to deal with Harley, as he's entirely digital.
Too important & enigmatic to kill off, since he basically caused the events of the whole game, along with there being a lot of unanswered questions relating to him and his transformation.
His relationship to the Protagonist, I think it would be interesting to see what kind of relationship he has with the protagonist, while he was human and how he reacts to seeing the protagonist road to atonement.
I think it's more likely that Yarnaby will have an end chapter boss fight, like CatNap, rather than Harley (cause I really can't imagine Harley going toe-to-toe against the protagonist).
Also I think he's probably going to be the Big Bad Ensemble alongside the Protoype working against each other while fighting the protagonist.

The children he experimented on would have body spasms, lose their memories, end up deaf and mute and try to scream for help but were unable too.
